Rotor pulse

After using nothing but oem BMW pads I decided to try EBC organic pads on the rear 5000 miles ago. All was well until a month ago when I noticed the rear brake pulsing. There is no runout on the rotor and I am wondering if the pads have transfered material to the rotor causing the pulsing?

How did you determine that there was no runout? Try cleaning the rotor and pads with a brake cleaning spray. Allow it to dry thoroughly and test. If it is still pulsing sometimes a light sanding followed by a cleaning will resolve the problem.

I used an improvised runout gage.  Allowable is  .0079 in and there is nowhere near that.
I saw on another site that they used a flex hone in a drill to clean and deglaze motorcycle rotors. I tried cleaning and sandpaper with no result.

I deglazed the rotor with a rotary hone and the brake is smoother.
