I'd recommend doing the superglue stitches I mentioned when you sew on the patch.  It will give you some minimal waterproofing around the edges and keep things from tearing as easily when under tension.  Even though my Suzuki cushion was cheapo open cell foam it never got saturated when riding it here in Seattle and when I lived in the Smoky Mts.  (typically a bit more rain there than here)

If my big butt can get by with that for years, I bet you would have minimal issues for one season.

That cover is way toast.  I'd just go the easy route and cover it with black duct tape to keep the foam from getting wet and rotting.
Once I had a Collie pup. Dug a hole and covered him up. Now I sit there by the hour. Waiting for a Collie-flower.

That's what sent me on this quest in the first place. It gets wet, and I ride with a wet butt for a few days-- that's my main goal, just to keep the thing dry. I suppose whatever I end up doing to it can't make it any worse.
