Title: Got the bogs

1988 k100 rt runs great then for no apparent reason it will bog down to about 1500 rpm max.  for a minute or so. Then suddenly it will run fine again.  This was happening days apart but last time out it continued so went and got the trailer and when I started it it ran great again. WTF? I know some one out there is alot smarter then me. I did just replace the fuel filter.

Check your plugs/wires? the coils are paired together, 1 bad wire can cause 2 plugs to misfire.

Check the connections for oxidation, etc.... at the ign controller, and HES sensor wires.

Check the plug going to the fuel tank. Common complaint is that the female part of the plug gets splayed out from high current.  Reseat the ECM plug. That doesn't take care of it start looking for vacuum leaks. The crank case breather hose is proned to going out at the age your bike is.
